A shortcoming is a weakness, a failure, a deficit, a problem. It's simply another way of saying that something is "coming up short" of what is expected or needed.

For some people, math is a shortcoming in school for instance. Not being able to speak the language in a foreign country where you reside is a shortcoming. If a company has difficulty providing good customer service, that can be a real shortcoming, which in this case is a disadvantage.
