The phrase is believed to have originated from an old English nursery rhyme:

Hey diddle diddle, the cat and the fiddle,
The cow jumped over the moon.
The little dog laughed to see such fun
And the dish ran away with the spoon!

Like most nursery rhymes, much of it is pure nonsense but the picture of a cow jumping over the moon depicts an image of extreme happiness. Thus if you are really happy about something, it's enough to make you jump over the moon!
